The Qur'an was revealed to Muhammad progressively over time, not all at once. It would be nice if we had the option to read the Qur'an in the order in which it was revealed as well, where instead of Al Baqarah being the 2nd surah for example, it is the 87th revealed surah.
The traditional order has fighting right away in the 2nd surah, which makes it looks like Muslims are to always be fighting disbelievers. But this is not the case. Muhammad warned Mecca, just as the other prophets warned their own people, then they were threatened with death or eviction, so God destroyed them and saved His messengers and believers. Muhammad warned Mecca over a prolonged period and there was no fighting in the first 86 revealed surahs. It was only until after he had been evicted and fought against that fighting was decreed, and so fighting was first commanded in the 87th revealed surah, Al Baqarah.
